I get "This item on back order" messages before I even attempt to put something into my cart. Shouldn't you not see that until you select a combination of color and size options?

First I've heard of this and you probably need to provide more information. For example, what version of the software are you running? Second, how is your product configured? Choices, Options? Inventory Levels, etc.?
The inventory system is very complex. Is there a bug? Maybe, but I would wager it is more likely the way you've got things configured and your expectations of how the system should work.
