Is it possible to override the stores css for custom pages so that HTML I place in there appears as I have structured it? Right now it loses the formatting I have done and default to the stores .css.

You can change the Custom.master page for your theme to reference a different style sheet or none at all.

Just create your own. The system looks for custom.master and if it doesn't find one, it falls back to default.master. Some themes don't have a custom.master template and you'll need to create one.
