We need to upgrade to SP 5.6 to get the PayFloPro update. We are currently on BVC 5 SP 3.2.
Please advise as to proper steps for doing this upgrade.

Download the latest version (5.6) and choose "Upgrade a 5.x store" from the installer. That should be it. If you run into any issues use the contact form on the main web site to request technical support with the install.

Actually, I don't think that will work for us, because we have customized the web files. Is there a way to just upgrade the PayPal piece, and/or to get your help to do the upgrade?

If you have customized the software these are the general steps to install a service pack:
1) Install a new copy of the latest version of BV Commerce in a location that isn't your current store
2) Use a diff program (like Beyond Compare from scootersoftware.com) to compare the new store with your current one.
3) Using the diff program merge in any changes that you want from the service pack version to your custom store
4) Look at the SQL upgrade scripts in the /bvadmin/bvsql/SPxxx folder (where xxx is the service pack number) and see if it is okay to run them against your custom store. If not, you will need to manually integrate the changes to your database as needed.
