Unable to upgrade: Upgrade BVC 5 SP 2 to BVC 5 SP 3.1

Have an upgrade tool, SitePatchInstaller.exe, which takes a BVC 5 SP 2 site and upgrades it to SP 3.1
Got an error near the end of the upgrade, "Database scripts failed to run. Patch has been rolled back. Error Message: Violation of PRIMARY KEY constraint 'PK_bvc_WebAppSetting', cannot insert duplicate key in object 'dbo.bvc_WebAppSetting'"
I used this tool as prescribed. Anyone know the cause of this and a solution?

Did you run any other upgrades/patches before this?

I understand the site was upgraded from BVC 5 SP 1 and this worked fine.

You can run the SQL scripts for the SP2 to SP3 patch in SQL Managment studio. This will tell you the exact error that is causing the problem.
